I have no intention of using the trainer in games against other people, but I am wondering whether the trainer is a-bad-thing when it comes to playing a custom game with myself against AI only.
What gives me pause for thought is the fact that in order to access custom games I need to go via the "Multiplayer" interface and I have noted that there is typically some lag between myself issuing commands and my units moving. Meaning (I'd guess) Blizzard's servers are involved somehow, which I don't want.

is this a statement or a question? playing with this trainer you should use the single player modes of the game. we don't reccommend you use ANY trainers or ANY mods on the game for multiplayer of ANY kind.

It was intended as a question, please don't get mad My question was re: custom games which are single player in the sense that I'm only playing against the AI, but is accessed through the "Multiplayer" interface.

Useing the trainer vs AI only is possible.
The trainer will desync if theres another human. in other words you it at your own risk.
But however if your just going to scrimish. Theres A Launcher same one for the beta that will launch scrimishes vs ai for you. And as long as your client is updates to the latest patch the trainer will work with it.
Launcher does not modify your game files so if you start starcraft2 normally it works like normal. and it also does not connect to bnet.

in single player menu you can play versus ai and is not online multiplayer

I think he's asking because there are achievements for custom games vs. AI that are different than the "play vs. AI" option in the "single player" section. In order to get those achievements you have to set up a custom game from the multi-player section against only AI opponents.
Personally, I'd err on the side of caution and not use the trainer for any of the options in the multi-player section.

I think if you start a game via multiple player interface the server will handle it(even you only against AI). So....never use trainer after you choose multiple player in the main menu...

If you want to play scrimishes Offline. VS AI with the trainer its possible with the same and only launcher thats been updated since beta. It does not modify any of your files so If you wanted to you can play on battle net like normal
