Unfortunately there's no way to save Lilith or any other colonists. It'd be kinda cool of you could though.
I think that maybe Legion's loyalty mission is the trigger for the endgame. The second time I played through I did everyone's loyalty mission before going for the IFF. Got Legion, got his mission, did his mission, then immediately after I got the collectors attack.
The next and subsequent playthroughs I left Tali's mission and did hers after the IFF mission, then did Legion's mission, THEN got the collector attack.

Hoowee... After some minor alterations with my gameplay, I finally managed to save ALL of my crew members. I followed all your tips and saved them... Whew, thanks a lot guys!
