The romances are actually bugged. I was progressing the romances for Morrigan and Leliana at the same time, and had slept with Morrigan (lying to Leliana about it). Eventually both cottoned on to what was happening and demanded me to choose between them (like Mass Effect you can ask for a threesome, but as with ME no dice - boo). I broke it off with Leliana and chose Morrigan. However, once I got Leliana's approval rating back up to +100 with gifts, the romance was apparently back on. Shagged her and pursued both romances at the same time.
Is there any difference in the story (at the end) if you're with one or the other?
yah after you did her quest in Derenim and meet her back at the camp she will put out but it also depends on which choices you pick while talking with her I think.
I'm in the city now but haven't been able to pick up that quest. When/where do you get it?
I've encountered a bug that stops me from talking to her about anything, though I believe I've found a way to prevent it. Getting her to like you too much before you give her the flowers "Andraste's Grace" seems to break the dialogue, so try to avoid giving gifts and/or having too many conversations with her until you've done that. The easiest place to find them is by the windmill in Redcliffe.
Once I'm done with this playthrough, I'll be starting another one to test this more thoroughly.

Yeah, I believe I made that same mistake with the flowers. Good thing I'm still on my first playthrough.

Not from what I can tell based on various threads about the endings on the official forum. Morrigan's end is the same bar an extra line or two of dialogue if you romanced her. Leliana's few lines of dialogue reference the romance and it is alluded to in the epilogue wrap-up. Romances in general have pretty much zero influence on the story, aside from a few throwaway lines here and there.

You're right that we mustn't make her like us too fast 'cause else we loose access to some lines about her past and then some other lines can't be unlocked and you never get the Denerim quest, but I don't think the flower has any impact : I could get her before i ever found the flower BUT I used cheat codes to raise her love faster.
Also, to get Leliana, there may be a line to pick at the end of her quest in Denerim, stating the differences between her mentor and herself : when I got back at the camp, Leliana talked about it again and only after that I could bring her under my tent.
(Note : English is not my language so I may sound strange some times : I have to reformulate my sentences with words I know in english )
