OK Here what you do first equip yourself with a bow and the nunchuk blade, your goal is the constantly shoot arrow at the blue orb in his stomach, you don't need to aim mannually it will automaticlly aim at the right place for you, now if your heath is running low and out of arrow there should be a body somewhere with arrow on them. And finnally DON'T USE ANY OTHER NINPO ACCEPT FOR THE DARK NINPO THAT IS PURPLE AND SHOOT AT HIS STOMACH IT DEAL A GREAT DAMAGE. PS you still have one more boss, and just incase you wondering use the Eclipse Scythe and press A then Y in the air constantly, you should be able to dodge and attack him at the same time.
