I must be missing something..I have finished most of the task on the big ship..but I for some reason can't find my ship...even though I am supposed to meet that one guy to go after the bad guy..any info on where the hell the ship is?

Assuming you're referring to early on in the game, you need to go to C-Sec and take the elevator in the middle of the room. This would be directly in front of you if you get there via rapid transit.
