After the part in neptune's bounty where you drop all your weapons into the pneumo, i did all the TXT file cheats, and had all the weapons. After i dropped all the weapons into the pneumo, the order of the weapons was all messed up... like 1=camera 2=chemical thrower 3=crossbow
and then i picked up all the items from the second pneumo and messed up even more out of order...
Is there any way to remove the current weapons out of inventory like for example...
DelItem or RemItem/RemoveItem or TakeItem?

No, I had the same problem you have to restart. Also if you summon a bunch of bee enzyme and distilled water before Arcadia you missed a big chunk of the game as it jumps you to finishing the Laz. Vector. Personally I wait till after Neptune to summon the Liquid Launcher and the Crossbow and after Arcadia to summon any of the 3 quest items (the enzyme, Distilled water, Chlorophyll).
