Read the readme that comes with the trainer. The enemy will get the options if you do not follow the instructions closely.

Howdy all, first post here,
I am actually having the same problem, seems the AI ships are also using the HULL and SHIELDS in the trainer. Didnt notice at first until i saw that not one ship was exploding in a major battle i was having for about five minutes (you know the one where the AI send gang up on you and send three or four fleets into your system, again and again.....) , then realised something was not quiet right...... lol, any ideas?

at the risk of being killed by PW the trainer seems to add tactical/civilian slots to a set of planets at times.
Ive noticed if i kick on the option for 1000 civ or military slots (and make double sure i just clicked n highlighted my planet), any other planet of the same type will receive the benefit. so if i click on my homeworld, other homeworlds will get the bonus as well. Its not 100% reproduceable though, but im very sure i just mouse over n click on my planet.
it is a minor issue since the mod tools have been released,

Same thing happens to me, but luckily the AI (even on hard) doesn't do much building.

I read the readme.. and it doesn't say anything about the AI using the base functions of the trainer.
when I activate max resources.. the AI suddenly goes on a build streak to match my own..
hes getting some of the benefit of the trainer or senses that you are way ahead and compensates..
kinda stinks oh well =(

if that is the case, then the game has some sort of built-in matching system because i breakpointed the code that i hijacked to deal with resources for 10 minutes and only one address is passed to it. surely the AI would have used some credits in a 10 minutes time??? therefore, that address is not used by the AI and when i write to that address, i am only writing to the resources of the player. our trainer does not add to the resources of the AI players ever.
now if the game checks the resources of the player and somehow adds resources to the AI to 'balance the game' then i have no control over that. it is a decision that the programmers made, not our trainer.
regarding the options affecting the enemy hull, sheilds, and anti matter.... they are supposed to! you determine if you want to add or remove those values on whichever ship you decide to affect. you can lower a ships hull value or make it very high. you decide which ships and what to do with it.
