I've downloaded this trainer, and I don't know if I'm doing anything wrong. But I activate it at the main menu of the game and start a skirmish map, but it stays frozen at the loading screen, am I supposed to activate this trainer after I start the match? Can you guys help me?

I know the game will stuck at load screen if the game version and trainer version don't match. The trainer is for v1.01, so if you tried to run it on v1.00 of the game, it won't work.

Yeh, if you downloaded the 'scene' release, it's version 1.0.0.1 so you need to download and install the patch to make the version 1.0.1.0.

I did found some file called Sins_Bonuspack_101_setup.exe Is this the patch?

I'm noticing that while the logistics and tactical options work, they don't necessarily work all the time for the planet you select. I've had scouts buzzing all around the map and they'd occasionally come across an AI's home planet with one or both sets maxed out. The AI doesn't appear to take advantage of it though.
Oh, also, the max antimatter value will be reset for capital ships when they level up, and the same goes for anything that gets affected by an upgrade to its hull repair, shield recharge and antimatter recharge abilities. So it's kind of a tossup really whether you choose to upgrade those versus leaving them at their defaults.
If once you've ubered up a ship's shields and you try the damage shields toggle, it has no effect.
Is there anything in the works for instant build/researching?
