First build a ship yard to build your ship then build a trading port. Select which product you would like to trade and then select the amount. And walla you can then trade

To answer your question, it will automaticly transfer the things off the ship into the traders building where your workers on that trader ship will transport it to your nearest storage building.
Traders dock has 5 workers, 2 or 3 traders and 2 or 3 workers. I forget the ammount for both of them. Traders to keep trading, and workers to unload the items, and transport them to a storage building.
