when i edit my reputation with any faction it only works temporarily as it resets when the game is reloaded even if you save the game right after you edit the faction reputation, i guess my question is if that's how it's supposed to work

With reputation you have to be careful especially with the syndicate, it is written in the notes: Reputation' Pyke Syndicate:
For REPUTATION, use values ​​0 to 4 or the game may crash
