Subject may be a bit confusing. So lets take an example. Deus Ex GOTY, with GMDX mod - has a different start string. There is no way that I can see of launching trainer AFTER starting, so it is better that Aurora allow starting with the GMDX string. Apologies if I am overlooking something, but I am new to this tool (Aurora).

I'm sorry but I dont understand your request. What do you mean with "start string"? And why shouldn't it be possible to open the trainer after you started the game?

I'm also not sure I fully understand, but Deux Ex GOTY is a downloaded standalone trainer that doesn't need to use Aurora so needing user input is a moot point. As for the game you reference, the GMDX is a mod to the original game and going from other statements made in the forums, the trainers do not officially support any mod to a base game - they were built for the original game only.
Now with that being said, just run your downloaded trainer and hit F1 when the game is started, if the game doesn't recognize the mod as the game and gives you the "Cannot Find Game" message, then the trainer will not work for you because the game mod is running the game under a different ID than the trainer is able to look for and attach to.
