Yes, the issues stated happens whether I am on desktop mode or the regular steam OS.
I replicated your issue on FFXV by staying on full screen. When it is on full, the aurora app is unresponsive. I then changed to windowed by pressing Alt+enter or switching settings to borderless/windowed(I recommend you add alt+enter to a back button if you don't have an external keyboard), then I'm able to click on the trainer like normal. On gaming mode make sure developer mode is enabled and it should work.
I used Proton 9-4, Desktop mode, latest SDT, latest Steam OS.
Alright, tested RE2 in desktop mode and it worked fine after I switched to Borderless windowed. I didn't even bother with gaming mode honestly but it should work.
As for RE4(2022) I don't own it so I can't say why your aurora isn't detecting the game.

You need to set the SD tool as compatibility launcher of your games. After that when you launch the game, it will open the SD tool which opens the game and Aurora. We also have an installation video which shows these steps.

Perhaps you can help. the SD tool lauches aurora and the game. The game is found and the trainer activated but then I'm just unable to return to the game. Whatever button I click I immediatly return to aurora instead and if I close aurora the game closes too. Any advice ?

I am using the aurora launcher to play Kingdom Heart 1 from KINGDOM HEARTS HD 1.5+2.5 ReMIX and it always seems to auto-launch the Kingdom hearts 2 trainer and I cannot for the life of me figure out how to switch version on Steam deck as the window is too small to select the "use this trainer" and I don't see a horizontal scroll bar when I search for it manually in Aurora (non-desktop mode). Is there some option to switch version that I don't know about? (the screenshot is from a minimized desktop Aurora but shows the issue.)

Have you tried running on desktop mode?
Also on the aurora settings there should be an option to toggle maximize window on start up or something like that.
