So I just tested the three options (Unlimited Command Points), (Unlimited Use Items) and (Max Command Points and Items) and found some interesting things.
Basically can confirm all three options do the same thing except weirdly enough (Unlimited Use Items) and (Max Command Points and Items) affect the Xeno Sample and Material number in mission even though you cannot see the number until when choosing to extract via ARC.

The problem people mostly encounter is in Deadhills map where the objective will ask you to pick up a gun sentry box and xeno sample.
In order to pick them up you need space in your inventory and unfortunately all the above trainer options will max your inventory.

My suggestion is to not use or activate (Unlimited Use Items) and (Max Command Points and Items) as they affect the xeno sample count. Once activated, your xeno sample will be max and turning the options off will do nothing as you cannot use or reduce the xeno sample in your inventory during mission and lock your progress. And the edit number for (Max Command Points and Items) does not reduce it if you put in zero, as it affect the limit number as well e.g 0 = 0/0, 1= 1/1, etc.

But the first option (Unlimited Command Points) do have a workaround if you have not combine with the other two options, you can safely turn the option off then use and deploy the sentry gun to remove some of it from the inventory. Then you can pick up the the objective gun sentry box to progress it. Plus this option does not affect the xeno sample count so you can safely pick them up at later stages.

If people still have trouble then it's better to just remove (Unlimited Use Items) and (Max Command Points and Items) as it may still cause problem in later maps if there is more objective to collect xeno sample from dead Queen. And since the first option (Unlimited Command Points) can still do the same job as the other two, it is perfectly safe to remove them and just keep the (Unlimited Command Points) option. Just a suggestion =)

Thx for trainer. As for the bug. When activated (I use only stress cheat) when I encounter a queen and kill her game got stuck on queen encounter and blocks me from progressing. all saves whewe trainer was used ae also affected. game needs to be rebootes with fresh mission start.
