At the end of the game, I got a message saying that I won't get to record pantheon points because I used a cheat. Is that something you guys can improve for the next trainer?

We will look into it. What are the pantheon points used for? Something related to online features or functionality (ie: multiplayer) or microtransactions?
Pantheon points are part of the game's meta advancement. So basically, after finishing a map, you accrue pantheon points to make your next attempt easier or more adapted to your play style.
Hmm.... seems redundant since you can do that with the trainer options anyway. Got to be a good reason they don't want you to earn these if you cheat.
Pantheon Points unlock meta progression including new premade maps, new traits for your custom races, new cosmetics, etc.
You can't really unlock or use these with the trainer as it is. For example: there's a custom race trait called Mana Addicts which can only be unlocked with Pantheon Points.
I used the trainer after getting pretty established so I could rush the end game and see some of that content, since a single campaign can last a lot. If I had known it would've disabled the Pantheon progression, I would've just played it normally, haha.
[edit] I think it's relevant to add: these are unlocks you can only gain by playing the game. There's no microtransactions/online elements for it, really.

Pretty much this. you can't progress when you use a "cheat". so unless you can bypass this anti-cheat mechanic the end-game progression is useless

They also seem to unlock some other maps "realms" to play in later down the line.
Where do I see these "Pantheon points" and where to I spend them?
Understand that I have no idea what the game does to detect if you cheat, OR what happens 12 hours later when you finish the game. I cannot play games for 12 hours straight. There's only "me" and 10000 other games to support.
