The link I posted mention people talking on reddit about it which means people having this issue who are not using Aurora. And there is no change in Aurora. So if it suddenly stopped then its likely a game issue (also because game recently got patched).
Here is another link people talking about it (although not on Steamdeck but exactly same problem): Link
As for our SD tool the recent update may have changed the Proton version. Its now using the lowest available Proton version. Before the update it MIGHT have used "Proton Experimental". You can try changing it to "Proton Experimental" in game options on SD tool.

I can confirm there is an issue with the games switching to mouse and keyboard input with the newest version of the CH tool. Last night I was playing Palworld using the CH tool1.9.0 version with no issues. Today I updated to 2.0.0 and I can't get the game to switch back to controller input at all. It doesn't recognize any pressed buttons or the track pads. Wdit: Having the same issue with Outward now, and it wasnt an issue before.
On another note, I can't get trainers to work at all for Bloodstained Ritual of the Night, Pathfinder Wrath of the Righteous, or Outward definitive edition. For Bloodstained, the CH tool says that Aurora is running but when you look at the log it says Aurora was forced closed. For Outward it tries to run the old Outward trainer, which of course doesn't recogn ize the game. When you run the DE trainer, it also doesnt recognize the game.

I have been having this issue since 1.9. It was fine till I updated. Updated today with same issues. Tried multiple things including completely reinstalling it.

Changed the proton to multiple different versions on the game doesn’t do anything.

Ok I just installed Palworld on my Steamdeck. Set Aurora Launcher as compat tool and ran it. It uses Proton 7.0 here. Aurora opens I press some buttons on Aurora using the touch screen. Then I switch to Palworld and the game recognizes all of my Steamdeck buttons 🤷♂️ (This was in game mode btw)
So its not the SD tool (no surprise) which causes it otherwise I would have the same issue. Maybe try and delete the Palworld compat folder otherwise I dont know.

I think the keyboard issue is related to Aurora and not the SD tool. Please consider adding an option to the SD tool to force Steam Deck inputs and/or an option to disable keyboard inputs.
When I launch Aurora with the SD Tool, the Controls option to the right of the Activate Trainer button is fixed on the keyboard icon.

I can do this but when I was testing it it also had the keyboard icon on Aurora. So I dont think this causes it.
When all of you said it happens after SD tool update the only thing I can imagine is the different Proton versions, because that's what has changed. Maybe switching the proton version for an already installed game causes problems. I mean I just did a "clean install" of Palworld because I haven't had it installed before and it worked out of the box. So if it would be Aurora or the specific SD tool version then it wouldn't work for me as well but it did.
