Aurora was working fine in my Steam Deck but after the latest update to Aurora and the Steam Deck, Aurora is locking up.
I can load the game and Aurora loads up find but the mouse is not working.
The only way the mouse works and I am able to make clicks (selections) is if I have "Proton use WineD3D" selected in the STL game menu setting. Once I uncheck that and get into the game I can't select the game cheat or make any clicks also game is not found.
How to fix this? Please help me out.

Which game are you using?
See if developer mode has been disabled, this has happened to other users in the passed.
Make sure you are using a stable version of SteamOS and not beta.
Test it on Desktop mode.
i tried both installed games without the usb-c adapter. and directly on the steamdeck
( its a bit more work since its smaller screen :P )
both games worked after clicking main menu than play where before i get the black screen.
on townsmen it didnt start the game. had to start the via via aurora launch game. So after i closed the trainer/game the game started again.
Dont know what 8-14 is?

Did you manage to get it fixed? I'm going to be honest I haven't used much of the latest Aurora and SteamOS. So I was running Remnant 2 with the purpose of testing Aurora 1.8.1 and I think I got an issue similar to yours. The game runs fine, Im able to activate the cheats no problem, but eventually after playing for a bit and go back to the aurora window and disable/enable a cheat I get the fatal black screen. I'm forced to hard reset because it gets frozen. I was able to replicate this again after staying in the aurora window too long enabling/disabling cheats over and over. This black screen only happens in game mode, so still need to test more on desktop mode since i couldn't replicate it. But I will say Remnant 2 is not a game that runs well with the SD so this could very well be just the SD crashing itself because Remnant 2, Aurora, and the SteamOS game mode is requiring more processing power than the deck has.
Also, I think a simpler solution to your problem that I completely forgot about was bypassing Steam Tinker Launch altogether. Just installing aurora.exe to steam as a non-steam game, then using the game launch feature on aurora to open the games. The hardest part about this is searching through the folders looking for the proper game exe file to use.

Just recently I Aurora got updated on its own and also I updated the Steam Deck to the latest Stable version (3.4.10).
I have developer mode enabled. It has always been enabled. Aurora was working fine before.
I have tested in Desktop mode and also in game mode both have the same issue.

Actually I tried other games and the problem is the same. After I updated my Steam Deck and also Aurora, I started to face the issue.
Seems like it's game specific type of issue. Since the games worked before I'm holding out hope 0x90 can figure out a solution for this,, because it could very well fix the other games that hog the whole mouse input.
Can you name the list of other games you tried? I want to test them out.
Anyways to fix the issue in gaming mode go to settings and graphic settings then switch fullscreen to borderless. you can do the same in desktop mode or press alt+enter to switch to window mode.
