Here is a save file that I successfully added 50mil keys with CoSMOS. I have used more than 2, probably close to 100+ so they have stayed. Also continues on other classes I created and used them there too. Hope this helps!

Maybe PM Devil the steps you used to successfully add the keys using CoSMOS and he may be able to duplicate with a trainer?
Not sure if this is an Aurora bug or something else getting funny, but I have two options with the same hot key (Super Accuracy and Jump height.) Both are set to Numpad 9 but I don't really notice a difference in jump height when I manually turn it on. There's a few others that have the same keybind as well (Unlimited gold and xp are both set to numpad 5 for example.)
A noobish question as well, can we remap keybinds in Aurora? I haven't found a spot to do that yet

Sometimes that would happen if maybe you had custom key bindings and then upgraded the trainer which added new options and it shifted the keys around causing some of them to duplicate.
If you can replicate the issue then you can submit it as an Aurora bug report.
