I don't know if I'm missing something, but I updated one trainer, and it took me to the browser and I had to download it manually and extract to the cheats folder. Thought this would work like in the "old" trainer manager, that you could update trainers within the app?

Aurora doesn't update standalone trainers. It takes you to the browser if the trainer is not Aurora compatible (if its a standalone trainer).

Since not all trainers will be updated to work with Aurora, and trainer manager will be decomissioned (for lack of a better word) once Aurora is fully released, is it an option to let Aurora run "old" trainers once they have been downloaded and put into a designated folder? If it is already included, I have not managed to get this to work yet, so sorry if I missed something

Yes, this is already included. Click on Trainers and then there is a tab for Downloaded/Standalone where you can run these from. Just designate your trainer folder in user settings.
