Seems to be something in common at play here. Have any of you recently updated any Windows 10 cumulative or packages other than the usual Defender definitions or opted in for the "Preview Build" in the last month? If so there may be a corrupt file needed somewhere. Run the system file checker and see if anything is in need of repair or missing.

JACKPOT! That fixed the problem!
Hello! For the past couple of hours, I've had problems with un-killable enemies. I tried restarting my pc, resuming an earlier saved game without running the trainer, but still run into the same problem. Enemies can no longer be killed. Grenades, other weapons, grab and kill, it's as if their HP gets lowered to 1, and then they never die. I have never used the super damage mod and this has even affected my earlier saves where I know the health cheat/super damage mods were off (I was not even using the trainer!). Has anyone run into something similar?
I have attached my save, if you start killing any of the mobs or just get the police to show up, you will see what I am referring to. Tried any combination of weapons or grenades, after the first couple of deaths, they all become unkillable.
Thanks again everyone!
When I had this issue I used my melee attack once (With super damage), turned off super damage mode and hit again and the enemies would die.
Hey Everyone, I just wanted to point out something fairly CRUCIAL about using the trainer.
I would advise not using the trainer until you have beaten the quest "Love like Fire."
Boosting your character to level 50, and or street cred to 50 before completing this quest, will cause the Turrets on the roof of the mission to seem "Invulnerable" which they in-fact are not. You are just using a level 10 gun on level 50 turrets. (The humans don't increase in level, in-fact never)
Enemies even on very hard, die extremely fast, as if ALL enemies in the game, even bosses are effected by this. It seems their level will not increase and they are stuck at level 8-10 or whatever the cap would have been before the mission. I did a whole play through on this.
Second time Around, I did it after the fact, and the turrets died. All enemies even on Hard at level 50 are very challenging. And the game is a lot more fun.
Hopefully this helps people and sheds some light on the game with a trainer a bit.
Sorry for the wall of text, I thought this was very important and very odd.
P.S. @Caliber there's a large patch coming out on Monday the 21st, just a heads up.
Ah now i know why they always seem to be immortal hahaha
However there is an easier work around
Enable super damage, hit all turrets, then turn super damage off, and all the turrets go down very easily.

You could do that, yes. But the fact still remains. If you do this before the mission, none of the NPC's in the game level up properly. They are all stuck at level 8-10. Which makes the game extremely easy (Except Bosses).
