I've already mentioned this somewhere in the thread, but to fix your controller issue, you must do the following- launch the game, load your save, make sure that you can move around, alt tab to desktop, launch the trainer and activate it, alt tab back to your game and you should still be able to move. Activating the trainer at the main menu screen seems to disable the analog sticks for whatever reason.
That worked for the controller issue. What a weird bug. Hope its fixed in the next version.
Regarding the money mod, i did 100k and in game it shows up as 9999, I can't buy anything higher. Did I do something wrong?

Did you enable easy crafting? Try disabling it, then save and load. I believe easy crafting is what makes the money show as 9999 (same as other crafting components) but there might be an easier way to fix it.
Is anyone else having and issue when the trainer is active that they cannot do manual saves.
it says V is flatlined and won't let me save

Disable ghost mode, such a feature should only be used when you need to be stealthy. It's written in the readme for this trainer, but the principle applies to all games because making the game ignore you is very likely to cause issues.
