Just a suggestion for this one. The game and the trainer both use the F1, F2, F3 etc keybindings by default. Perhaps change these default bindings to something else. They kind of interfere with the game when giving your troops commands.
While this is a good suggestion theoretically, I'd probably pick keys other people would hate. Its a battle we've had before, so we let the user decide. This may be a game where it's best to use the actual trainer itself to edit and activate or the in game overlay and click with mouse due to all the options, and then turn hotkeys off.

I'm wondering if I'm doing something wrong somewhere.
There are times when I use options, the game will crash. I'm not using the combat ones because I'm not in combat (and yes I'm aware once out of combat, disable them)
Is there any particular option to really avoid? Enabling one by one and disabling seems to yield same results (as in nothing stands out more than anything).
Or its just the game (which I suspect it is, since the flurry of updates)
It's very likely that the game patched again as it has been doing so very frequently since it was "released".
