I am having the same issue. I reported it via the update, and was told the trainer was good and did not need updated. I'm glad I'm not the only one with an issue. I'm going to report that it needs updated again.
I also noticed that the mech upgrades take the full time as well and are not instantaneous. I remember them being instant a while back.
I don't have any mods to the game either, as of today I have a 3 week fresh win10 install. I've followed all the steps as well, so that's why i'm glad to see others that have this issue.

What helps us the most is a savegame with easily repeatable instructions on how to reproduce the issue 100% every time.
I've attached my whole savegames folder. should only be one saved game in there, but I wasn't sure on what exactly in the folder would need to be copied.
I just ran a mission to make sure I had a good save to send. I ran with just my hatchetman mech, into the Bow and Arrow pt 2 mission. I believe the game's continue option when loading, instead of selecting a save, should launch right into the mission as I had it set to run.
All I did once into the mission was go to the first navpoint and sat there, and eventually was killed as the armor didn't regen like the trainer says it should.
It kind of seemed like it was the rear armor that wasn't working, not all the armor, but I can't say for certain that was the case, as I was taking damage on every mech location.

Thanks for posting this.
If it's transferable, then I will likely use it to try and reproduce your issue.
Armor may look like it's changing and getting damage (shows as damage on the mech) but the trainer is rewriting back the original number.
note that the trainer doesn't prevent you from being killed as a pilot inside the mech.
Best,
Cal
