If you own the Awakening DLC, leave the Academy alone. In the DLC they are their own faction now, and even if you take all their planets they will continuously spawn ships (at least 4 per turn)and attack you. Once I decided to take them out my tech was way beyond them so it was just a nuisance to be attacked all the time slowing things down.
