ME: Andromeda is one example. Not sure why the save hotkeys setting is not working. Do I have to have the trainer running first? Thank you.

Ah, forgive me. I don't have a numerical pad so I have to use the F2-10 keys. For ME: Andromeda I change a cheat "Instant skill cooldown" hotkey to, F2 for example. I then hit settings > save custom settings > close the trainer to see if it worked > open it and all hotkey settings are at their original values.
The Nier Automata trainer saved my hotkey changes when I did the exact same thing so I'm just trying to figure out why it's not working for most of my trainers.
I have attached a picture of the type of trainer I am talking about. Trainers like the one used for Resident Evil 7 always save my hotkey changes.

I have this problem also. The key file exists, but the name is "O_Mass Effect Andromeda_C.keys", unlike the other files which are just "Game Name.keys". Also, the format of the file is different. Whereas others contain the bindings in plaintext, for example (from Sat Reign):
The format of the ME:A trainer is as shown below - you'll notice in this screenshot that it's displaying the entire file - the normal keyboard bindings are not appearing there:

Tried deleting the file and starting again with the Andromeda trainer. Works fine now. Guess that's just the format for the new trainer then.
PS: I couldn't edit my above post - when hitting submit on it (with the content above from this post) it mentioned that the "firewall" had blocked it. Guessing it's the URL? Posted fine initially though...
Edit: Incidentally, to answer your question, your tips didn't apply. I had no AV installed, and obviously I'd found the file so the hidden files thing was irrelevant.

The problem occurs on trainers you have made custom keys for, and then we've added more options to the trainer. The trainer attempts to load the old keys, which is not the same number of keys and options. The best action, generally, is to delete your custom keys when there is trainer update that adds options or changes the keys.
Most problems like this can be solved by deleting the custom keys file and making a new one.
