Fellow user deathcrew9 got it working after he uninstalled and installed the game again (after a couple of times). No joke and sadly true.

I would think it is a bit unreasonable to expect this to be an acceptable solution to the problem. He did mention that he uninstalled it twice in his OP, both through STEAM and UPLAY, and it was unsuccessful then which resulted him posting here.
How many times did he actually uninstall it and reinstall it before it decided to work? This is a 60GB+ game. Surely we can find a better solution than simply suggesting users to uninstall / reinstall until it works.
Most of us have no issues with the trainer hence we cannot reproduce the cause and provide a solution.

The problem is when you attempt to go back online after using the trainer. The previous version of the trainer had no issue, as originally stated. I could go back online anytime I wanted. After using the latest version, however, I can't go back online like normal.

run trainer, wait a few seconds, then close trainer while the game isnt running.
also, you can do integrity check to make sure the files in your game directory are normal
One of these two things will fix the situation.
If you were online using this and banned from the game or something, that is some other issue.
We dont know what 'going back online any time I wanted' even means. You should never go online with the trainer on.

'going back online anytime I wanted' means that I was able to, with the previous trainer
shut the game down
shut the trainer down
shut down UPLAY and restart it in online mode
play the game without the trainer
If I ever wanted to use the trainer I would
enable the 'always offline mode'
shut down UPLAY and restart it
use the trainer as normal
I could go back and forth like this anytime I wanted to get online. Since the latest version of the trainer, I now get the error.
I have uninstalled the game, uninstalled UPLAY, and restarted my machine. I will do a clean install on both and test.
I will also try running and closing the trainer as you suggested if the install doesn't fix it.
