I think rewards can only be attained by being online now. But if it says you completed the objectives on the challenge screen then this is a support ticket for ubisoft issue.
That may very well be the case. It was just something I noticed. To be clear, I wasn't presenting the issue in hopes of finding a solution here; I just wanted the originally quoted user to understand that using the trainer to complete the missions didn't grant the rewards in my experience.
So I just started using the trainer. I'm not seeing any issues playing while still connected to the internet. I'm only playing single player and not co-op. Uplay version. Still get all the rewards and everything. Should I be concerned?
Not as long as you use the trainer as intended.

Using our trainer blocks the game from internet access hence you get those 'Cannot find Ubisoft servers' notifications while launching the game. The Uplay client remains online and syncs your profile and game achievements before launch and after you quit the game.
Do i need to connect to ubisoft to start the sam fisher mission?

You can keep your network adapter enabled and you don't need to pull the cable out of the wall.
Keep the Uplay client online so your stats can be synced with their server but using the trainer will not grant you the achievements once you finished the Sam Fisher mission as the trainer keeps the game from accessing the Ubisoft server.
