I have experienced the same problem regarding the main character not being affected by the AP option (I think the HP option works at least sometimes). Kinda annoying that my character never gets to hit anything, but the other characters pick up the slack. My guess would be that the main character's active stats are in a slightly different format than the other characters and NPCs and, while at the top of a list, are not being captured by the trainer. That's the only priority fix that I've noticed, but it doesn't make the trainer useless.
The only other problem that I have noticed is that enemy NPCs are affected by the HP/AP options. They're probably on the same list/address section as the player's characters and the trainer isn't differentiating. Rather than focusing on a way to differentiate the two, a quick fix would be to add a toggle key to alternate infinite health and infinite AP. Just hit the toggle between allies and enemies and the relevant stats are being affected during relevant times (infinite health while enemies are acting and infinite AP for player characters). Not perfect, but it would work, and take less time to program than nailing down the real source of the problem.
Thanks for the feedback. I'll look into it as soon as i get back home.
