Actually I found some info about this. Some guys said to uninstall and reinstall UPlay. There's some backing up I guess I have to do so I guess I'll get those directions and give it a shot.
Otherwise, now it's not saving any game progress like in the Durgesh DLC so you can't advance to the next stage after you escape in the chopper. Did I mention - ppfftthhtt.

EDIT-2 Ok, found this in a Ubi thread. Apparently this problem happens to other folks in bunches. I'll post this if it happens to you to save you looking for it. Some said it worked, others said it did not.
Before uninstalling I backup-ed two sub folders in "Ubisoft game launcher" folder - "cache" and "savegames" (actually, in process of uninstalling, he asks whether to leave "savegames" folder, but it’s better to be safe ).
At start he warned that "some Uplay games will be uninstalled too", but since all my Ubi games are in Steam, they weren't touched.
I think the simplest way to prevent Uplay from uninstalling your Uplay games is to rename "Ubisoft" folder where the games are installed to something like "_Ubisoft_", and to create another empty "Ubisoft" folder in the same directory. Then, after you uninstall/reinstall Uplay and before running it for the first time, delete the empty folder and rename "_Ubisoft_" back to "Ubisoft".
Never tried it though, but I suppose it could work.
In case of Steam games nothing like that is needed, and after reinstalling Uplay you don’t even need to do anything to make Uplay redetect game’s files, they’re detected automatically.
Only thing you have to do is to re-enter your email and password, and after Uplay loads – to change the settings from default ones to your personal preferences.

lol well my pretending to work is bringing in some nice moola.
As for backing up. The only stuff would be saves in my veiw.
