If you've modified the XML files for better ship & Harbor performance the files weren't affected. SO if you've changed ship speed, capacity, fuel efficiency, port cargo and docking fees they were not ganked. But a lot of game play features were added.

On request I'll post what I've deciphered from the data files to improve an already great game.
