A common method that people get banned by is by using the trainer in single player then proceed to multi-player when they're done having fun with the trainer.
In this scenario, even though you're not cheating in multi-player, you are still using a modified game exe file (caused by the hook the trainer uses to check for which hotkeys are pressed) which will get caught by the anti-cheating system Blizzard uses.
In order to prevent this, you need to close the game and the trainer and relaunch the game so that a fresh official copy is residing in memory. Closing the trainer only is not sufficient enough (must restart the game).
