This isn't trainer related, at least I hope not. I just captured Dry Tortuga. When the map was revealed, it showed the legendary ship, but I didn't immediately mark it. I did the escort quest first. When I re-opened my map, the ship was no longer on it, and I just spend a solid hour roaming around the Northwest corner looking for it. I've sunk every single ship I've run across, and nothing even remotely looking like the legendary is out here.
I'm not sure where exactly I am in the game, as far as completion of the main story goes. My current goal is "A Single Madman". I'm not very far along as far as I know.
Do they not actually show up until later? Or did I break something?
The same thing happened to me when I first took a fort too. I am pretty sure it's story related because they didn't show up till I progressed later in the story.
That hasn't happen to me at all, maybe your attacking the ships before your told to go out and take ships to add to your fleet cause that's when the legendary ships appear. At least for me

Yeah, all you get for them is money. You can't disable and then board them. Also, they're really frustrating to fight. They're huge, much faster than you, far more agile, have far more guns, and take loads of damage before they go down.
Unless you're just starved for cash. You're probably better off ignoring them till you have your ship fully upgraded (and yes, I mean find all the plans for the high end weapons, weapon storage, and armor) before trying to tackle them. And that means progressing far enough in the main story to buy and use the diving bell.
