So, it seems pretty unanimous that the trainer doesn't work with scenarios or mods. Does anyone know of any way to get cheats working for either of these modes? I couldn't even find a way to CoSMOS or ArtMoney to increase gold in scenario mode.
Side Note: Trainer works fine in normal single player games, just not with scenarios.
I have just started the scenario's myself, and found the same thing you did: the trainer does not work in Scenario play mode.
Not being a code writer myself, I can only guess at the reason for this...
It looks like Scenario's run under different instruction/rule sets than "normal" sandbox play. I would imagine that if this were true you would also need a independent trainer/module for each scenario.
Following that line of though, it would be obvious (to myself) that the same would be true for mod(s).
Assuming all of this to be true, and not just my own WAG, I would think it highly unlikely that we would see any such branching of the main trainer unless one of the Dev's also played that scenario/mod and wrote an independent trainer for it.

Actually, the trainer does work for the scenarios. I have just completed an "into the ren." game and am now playing "fall of the Roman empire". Have also recently played the "smokey skies" scenario. The trainer works fine. Make sure you have num lock "on". I had trouble getting the trainer to work once and discovered that I had inadvertently turned num lock "off".

As I just mentioned, the trainer does work for scenarios. I haven't tried playing mods since new trainer came out.
Have you tried it in the 1066 Viking Invasion of England scenario? Maybe I'm just stupid but I can't seem to get the gold option to work whereas it seems to work fine in regular games. I did get the 1 turn build for units to work, although only once. Numlock is definitely on too. I'll see if I can get it working in the scenarios you specifically mentioned.
I tried Viking scenario yesterday. I was unable to get the trainer to work. Perhaps there's something about older scenarios that came out prior to G&K??? Have you tried any of the newer scenarios?
I think that some scenarios you will need the "vanilla" version of the trainer, because I'm actually using cheat tables instead of the trainer and some scenarios the G&K table does not work and the normal table for the Civ 5 does, for example the "1066 Viking Invasion of England" scenario.

Hm, that would make sense since the scenarios shipped with vanilla Civ5 and not G&K...I'll have to try that...
