What's not Legion? The Geth who accompanies you on the mission, and sacrifices himself to free the Geth IS Legion. After that, Legion doesn't technically exist as he was, but his individual programs would exist throughout the Geth race.

Yeah they control the body that used to be Legion but its not Legion. It states that repeatedly tho. Oh and even Tali said as they Geth died Legion would have understood. I thought it was going to choke slam me at that point am like oh great here comes some wrestling is Vince MacManhon going to appear. But na Tali stabbed the Geth in the Back and said that about Legion.
Maybe it's different because I chose to save them both, but Legion was definitely Legion in my game. No one ever said it wasn't him to me.
The only difference is that Legion has evolved. He even calls himself "I" at the end, instead of "we".

There's a lot of subtle (and not so subtle) differences depending on what people did in the previous games. It looks like your decisions don't make much impact on the final game, but when you look really closely you'll see them.
