Not that I disagree with your opinion, because it does sound plausible. However, in the previous spoiler thread, you insisted that EDI as a squad-mate was only a rumor, and not based in fact. When it had been said she would be.
So forgive me if I take your "inside" knowledge with a grain of salt.
While it is possible that the boy was always just a figment of Shep's imagination. (Alone playing near Alliance HQ, No one helps him up to the shuttle. (However the soldier does not signal the go command until AFTER the kid is on.)
Anderson did not hear/notice Shepard talking to the little boy in the air conduct. So who knows, maybe you're right. However, I don't see how Shepard became indoctrinated to begin with. He's never been on a reaper ship, he was close to one in the derelict reaper in me2, but was only for a short while and his companions showed no traces. Wasn't in the attack, and if the boy WAS a symptom of indoctrination then it happened pre-earth attack, so that kinda doesn't make sense.
In any case, I insist the boy was simply something Shepard's brain created to manifest the entity.

EDI was only meant to be used for Cerberus missions, they brought in voice actors again about 2 months before the final pressing of the media, this was not known. Obviously they had changed plans enough that they needed more speech to cover stuff.
Ashley/Kaiden was meant to be the full time squad member, but that changed also in favour of EDI.
