The Prothean statues on Ilos were meant to be ambiguous as the developers were not sure on their final look and they were not sure on how much they would end up showing their final appearance. Apparently the Prothean squad member was in stasis for all this time.
Kai Leng who was the top Cerberus assassin in the novels makes and appearance. He has more cybernetic implants now. Probably will try and kill Shepard.
The Illusive man becomes indoctrinated and you will fight him on his ship.
The Rachni are back after being gone from ME2

I was wondering about that with the prothean squadmate. I kind of figured they had not settled on a final look for the protheans.
