In case you have the pre-order version with extra items you need to disable the trainer completly before geting that items as the game crashed after the sytems adds that items!
But no need to worry. BEfore you reach the helipad after the first intro-level simply save, exit the game, shut down the trainer, play and after the things are done and you enter the factory you can save and re-run the trainer again. No big deal but you need to keep that in mind.

I don't see any problems with the trainer, the game hasn't crash at all i don't have problems installing weapons mods even after using the mega item option guess i am just one of the lucky ones
